Oh man. Fingers crossed for you. This may be irrelevant given that you're meeting with them, but do you have anything in writing/email from your boss "okaying" the flexible hours/work at home? If you can show that this has been approved (even if the reply was a simple "sounds good!" to an email re: making up hours at home) then it's really on your boss, not you.
I was wondering if this was the cause for the yelling, if perhaps Boss is going to get thrown under the bus too by So-and-So's chattering? This is giving me a headache.
Given that both complaints were close together, is it possible that he is just an idiot and instead of "hostile work environment" he actually means "bad morale" (in that some get flex hours, others don't, and so resentment builds)?

I feel very invested in this story and need some answers. I hope the outcome is a good one, Sloane. Way for a new employee to make trouble in less than 6 months of hire.

I haven't read the entire post but is it possible for a discussion to be had as to why your employer even discussed your time card with another employee? Also how does Mr. So-n-so know you were written up? Did they tell him? Tell him private, confidential information???
