We just booked our tickets to go to Prague for 3 days before heading to the UK for Christmas with our two kids (6 and 3). We have been to Prague before a couple of times but it has been 8 or 9 years. Any restaurant suggestions would be welcomed. We are staying right on the main square where the big Christmas market is.
Main square as in Old Town Square or Wensceslas Square? There are pretty big markets in both.
Also, what days are you going? I know there is a children's activity down in Old Town Square where St. Nicholas and his foil come visit.
If they need to run off some energy there is a decent playground with a great view of the castle off of the red line (Vyšhrad stop). It's an easy five minute walk from the metro and if you're interested I can send you directions.
There is also a Market in Andel, which you can get to on the yellow metro line. It is not in a super touristy area and they sell different kinds of things from the bigger two. They have pony rides set up at this one. People tend to go to this general area to buy a carp for their Christmas dinners so it could be fun for the kids to see glorified kiddie pools full of live fish hanging out by a tram stop. Just behind that Christmas Market is a Potrefina Husa--it's the pub/restaurant chain connected to the Staropramen brewery. They have decent Czech and international fare for reasonable prices.
Also be sure to take the kids for a hot chocolate at Cafe Louvre. It's some of the best hot chocolate I've ever had and the restaurant itself is historically important to the country.
