People really can't win. If you're putting it out there and bringing it up, "you always look great" is the least offensive thing to say. "You look great" (now) - offensive. "I didn't notice." - offensive "I did notice." - why are you looking at me?!?!
I'm going assume he realized that complimenting you on your weight loss can lead to "so you're saying I used to be overweight?!?" and politely (and probably sincerely) added the "you always look great" at the end as a way to be body image-positive. Or at least try.

As an isolated comment, it just sounds like a nice comment. It's not like he started talking about your appearance out of the blue. You know him well enough to send a Christmas card, therefore it's not unreasonable to Facebook chat, and if you bring up weight loss it's only polite to tell someone they look good.
