It's all your fault that I'm leaving for PR next week for 6ish days. My hotels are set. Unfortunately I found it impossible to find a hotel on Vieques or Culebra with such little lead time.
I'm looking for ideas on other things to do, and especially where to eat.
Day 1 - San Juan
Arrive afternoon, check into guesthouse 1 block from Ocean Park Beach Afternoon hanging out on the beach, dinner somewhere close, maybe Jose Enrique?
Day 2 - San Juan
Bike to Pinones, hang out on the beach, lunch at some kiosks and then back to guesthouse Head into Old San Juan for a 6pm walking tour, finishes at 8pm.
Day 3 - San Juan
Bike into OSJ and take the harbor link to Casa Bicardi. Back to OSJ for afternoon for self/lonely planet walking tour
Day 4 - Fajardo
Pick up car morning, drive along Route 3 to Luqillo for beach/lunch Check into hotel in Las Croabas and check out Las Cabezas San Juan Head south for 8pm Bioluminescence tour from Fajardo
Day 5 - El Yunque & Ponse
Drive to El Yunque, do Big Tree and La Mina Trail Drive along route 1/3 to Ponse - take my time, enjoy scenery Check into Ponse hotel, check out downtown, chill
Day 6 - Back to San Juan
Take my time driving back through mountains along Ruta Panoramica or along the coast Drop off car, check into hotel in Old San Juan More exploration of OSJ, Dinner reservation at Marmalade

I really liked Guesthouse 1. I also love the beach at Luquillo/Dorado.
My only suggestion is to stop for lechon (pork) along the mountain roads if you're driving that way anyway. Puerto Ricans actually refer to it as "la ruta del lechon." You can also try the chuletas can can in the south if you'll be around Ponce anyway. Driving in PR is an adventure because road signs suck, but nothing is actually that far.
