We'll be in NYC for 3 full days with 2 kids (age 4 and 6) in 2 weeks, and I'm starting to rough out a schedule and wanted to get a few recommendations.
1. We're staying in Times Square and I'm trying to figure out breakfasts. What's your favorite bagel place nearby? Any other great breakfast? I figure bagels Sunday morning, before Statue of Liberty. Then more time for full breakfast the next morning (a Monday).
2. Somewhere kid-friendly for lunch near the ferry for Statue of Liberty? I think we should be getting back to Manhattan right around lunch time. Even a surprisingly great food cart.
3. Best place for a slice of pizza? Bonus points if it's near Times Square, Natural History Museum, or Battery Park.
4. We're doing History Museum Saturday, and Statue of Liberty and visiting friends in Brooklyn Sunday. We'll have all day Monday free. What would you do on a weekday with kids? We'll have to be at EWR by 5.
I'm not current on bagel places around TS or anything near the Statue of Liberty ferry, so I'll just throw out general food reco's:
My DD likes Two Boots pizza. There's an outpost in Grand Central Station.
Shake Shack is always a big hit with my kids, so is Magnolia Bakery (including the banana pudding, not just the cupcakes)
City Bakery on W. 18th is a great family-friendly place to go with deeee-licious food. Kids' bookstore Books of Wonder is on the same street. Just Kidding toy store is just a few blocks down. The playground at Union Square is not far from here.
Friedman's Lunch in Chelsea Market used to be good, but I haven't been there in a loooong time. It might not even exist anymore? Nonetheless, I would eat something at Chelsea Market and then hit the High Line.
I rarely leave the 1.5 mile radius around my home, so I'm no help on Manhattan recs.
Happy to talk Brooklyn though!! Where do your friends leave.
They lived in Sunset Park for 3 years (apartments), then bought a studio in Park Slope (2 years), sold and rented an apartment in Park Slope (1 year), then just bought a brownstone in Sunset Park. They're moving in next week so we'll get to see the new place. We've visited them a bunch of times but this is the first time we brought the kids, and we'll be meeting their baby! I think we are eating at Peppino's in Bay Ridge with them.

4 I just did the Empire state building and my 5.5 year old liked it. It is actually much prettier at night through. I'd probably head up to central park and explore if you've just got one more lazy day. There is a small zoo there. They also have a few play grounds. Another less NYC option might be a place space. There are several in the city. I might also consider checking out the highline (thehighline.org). The Children's museum on the UWS is nice or you could trek out to liberty science center in NJ.
The best pizza in Times Square is John's, but they don't have slices. It is a sit-down place. Family friendly though!
There's a new food hall in Times Square called City Kitchen that has an outpost of Dough, which is a doughnut place. Maybe that would work for a quick breakfast? Not sure how kid-friendly their selections are though. Times Square is a tricky location for eating.

Where do you live?
Awesome! I'm in Carroll Gardens. If you have time, I'd stop in Dumbo/Brooklyn Heights and check out Brooklyn Bridge Park - it's pretty much our favorite place in NYC - awesome views of Manhattan, fun playgrounds for kids, and plenty of good food around.
We went to a food festival there last year and I remember thinking the kids would like it. Thanks!

Thank you! I saw John's but wasn't sure if it was good. And the kids are obsessed with donuts.
