I've been told to stick to East Union Square vs. West....are there any street perimeters I should go by?

I think Taylor Street is as far west as I'd recommend. It gets dicey past there.
Location wise, all the ones you listed seem to be fine, but I don't know anything about how they are on the inside. Hotel Union Square looks like it might be noisy, since it's really close to the junction of Powell/Market.
ETA: Not sure of what kind of rates you are finding, or if you're running into any capacity issues because of the NWM, but one hotel in the area that often gets overlooked by travelers is this one: www.marineclub.com/about/accommodations.php

Thanks for the tip! So far no capacity issues, but I feel like I need to book ASAP or I will be SOL.
Yeah, we're aware of the Half. We don't have flexibility with the dates since I'm piggybacking this off a work trip(and going the weekend before is not an option due to other commitments). Our hope is to go out to Muir Woods or something away from the Chaos on Saturday morning/afternoon. The rest of the time, we'll just have to make due.
Update--we ended up at The Westin on Market Street. I think we'll be happy there.
I'll be in Monterey on Thursday night for work. My husband is flying in to San Jose. We originally planned to have him rent a car, come down to Monterey & we'd drive back up to SFO on Friday afternoon after checking out the aquarium.
1) If we do this, has anyone had luck using Hotwire/Priceline type sites with rentals? Would we be able to pick the car up at one spot & drop it off at the other? We don't want/need the car the whole trip, just to get up there.
2) If we bypass the car, what would be the best way for him to get down to Monterey from SJC, and then to get us up to SFO?
