I am looking for hotel recs in Brooklyn or Queens for a long weekend in NYC end of October. It will be me and my H staying Saturday - Tuesday. We are going to do a few touristy things, but are mostly looking to explore and stay in a more low key area than say, Times Square. We plan on taking the train to get places. I have Marriott points, but probably not enough for the whole stay in NYC. Any tips are welcome!

There are a lot of cool looking hotels in North Williamsburg (William Vale, Williamsburg, Hoxton, Wythe). I think it’s a great neighborhood for wandering, but the train is going to be difficult as the L has very reduced service on weekends right now. You could take the ferry though, which is a great way to get around if you aren’t in a hurry.
Brooklyn Heights/Dumbo would be great places to stay but I’m not sure about the hotel situation. I also really like the Cobble Hill/Carroll Gardens/Gowanus area but again, not sure about hotels.
I’m no help for Queens, sorry! But Astoria and LIC would both be good if you’re into the ferry idea.

I have to say that I stayed at the W down near Battery Park and it was so quiet on the weekend, primarily because it was in the financial district so there weren't a ton of people around, it was easy to get around and so close to good food places. If you want to remain in Manhattan, perhaps look in that location as well.
we've stayed at 1 hotel at the brooklyn bridge a couple times and really loved it and the area. we were in and out of Manhattan on the subway no problem (but the last time was 2 years ago i am realizing..)

Is there something specific you're looking to do in Queens? I never every stay near Times Sq, there are plenty of other options in Manhattan if you're planning to do touristy stuff in Manhattan or Queens. One of the places I really like to stay is The Andaz in the lower east side as they have a free wine happy hour every day. It's quiet in that area, especially on the weekend. With all the subway construction going on I just wouldn't want to deal with staying further out in Queens if you're going to be spending most of your time elsewhere. I wouldn't stay in/near Williamsburg as the L service is limited. Downtown Brooklyn, Brooklyn Heights and DUMBO are options, but I wouldn't necessarily call it a quiet area. Lastly, I'm partial to Harlem, but sorry I don't have any specific hotel recommendations, but something to look in to as far as neighborhoods go.
There's a Courtyard by Marriott on the UES, only a couple of blocks from the Q subway line (you can catch it at 94th/2nd and 96th/2nd). We stayed in that neighborhood in June and it's the polar opposite of Times Square.
The area isn't wonderful but the hotel is clean, cheap, and has great service. It's about a 4 minute walk to the subway station and a quick ride into Manhattan.
