If you're just looking for a good place to stay downtown Priceline is usually pretty effective. Downtown is pretty compact and the hotels you can get with a 4 star bid are all fine, so there's not too much risk.
We've stayed at the Marriott Waterfront, W, and Sheraton. The Sheraton is a good central location and we got it for $99 on Priceline. The area immediately around the W gets very quiet at night (I used to live a block away), but the rooms are really nice. The Marriott Waterfront is nice and if you're leaving out of the downtown pier it would be convenient, but it's expensive and just a bit more of a walk to downtown.

The W or any of the Kimpton hotels. As PP said, you can usually get these on Priceline or Hotwire if retail looks too high, just check Biddingfortravel.com or betterbidding.com to narrow down the choices.
The Mayflower Park....super convenient, very spacious rooms, really well-priced. We stayed there for a week in June with our 2-year old. It was great. www.mayflowerpark.com/
We used Hotwire and got the Renaissance as a downtown 4 star. There was nothing really wrong with the hotel, but it was quite a walk to get back to it from a lot of the popular Seattle attractions. Basically it is at the top of a fairly steep hill which for me kind of eliminates walking to anyplace for dinner (don't mind it in my daytime shoes, but there is no way I could have done it in heels).

I'm partial to the Kimptons. Vintage Park is classic elegance on Fifth so a few blocks from the market, etc. Alexis is more loft, with exposed brick and contemporary furnishings and Monaco is more contemporary sleek. I like the Sazerac restaurant which is at the base of the Monaco and it's a block or two from another favorite, Purple. Vintage Park has Tulio Italian restaurant which is also excellent. Hotel1000 is very nice and close-in. And another recommendation for Inn at the Market.

I can't remember where we stayed before our cruise, so it must not have been amazing or anything. I think we could see the Space Needle at night, though, which was cool? Anyway, since it seems like you're going a bit before your cruise if you have time and want some amazing liege waffles, check out Sweet Iron Waffles. It's a few blocks from Pike's Place Market and they're super delicious! We make sure we go there every time we visit Seattle.
I agree that all of the 4+ star hotels in the downtown area are safe and would be fairly good choices. I'd probably try to stay as close to Pike Place Market as possible to maximize tourist possibilities. If you're not on a budget, the Four Seasons is incredible. Perfect location, very "Seattle" vibe, awesome service. We love it.
We just returned this am. I used priceline and we ended up with the Grand Hyatt Seattle. Location was great and room was comfortable. It was around $100/night.
