Potty training is going pretty well. One thing that is driving me nuts, though, is that he goes to the bathroom in little batches (I don't know a better way to describe it, lol). He has a little potty of his own, and he'll tinkle a tiny bit, then want to run and dump it into the potty, tinkle a little more, run to dump it in the bit potty - this goes on and on. A typical bathroom trip has a good four trips back and forth between the little potty and big potty. Oh, and the poops are even more fun, because he refuses to sit back down if his little potty isn't completely cleaned of poo. So, between each trip to the big potty to dump out the little potty, I have to clean out his little potty just so he can go more.
If I tell him to stay on the potty and keep going instead of jumping up before he's done, he tantrums.
Do I just go with the flow and figure he'll eventually just sit and go all the way? Or do I encourage him to continue sitting and going even though he tantrums?

I'd incentivize him to prefer the big potty. Give him small bribes, play up that it's what big boys and daddies use, etc. Try to eliminate the small potty altogether and it solves most of your problems.

Can you get one of those small seats that sit on the regular toilet? The you could just flush in between if he still wants to go in spurts. DD1 did better on the kind with handles on each side.
