I mean, I wouldn't name my kid that and I think the nickname makes no sense but I don't think names that have a story are always career ending, trauma-inducing, bullying targets, ya know? Look at Oprah, or Jensen Ackles, Liv Tyler, Emmy Rossum! Khalessi isn't made up, at least? The spelling is hard but I actually think the pronunciation is pretty.
I don't know, I think in this case made up would be better. If a resume came across my desk with the first name Khalessi, I would have a really hard time taking it seriously. I don't find Emmy to be that weird as it is a nickname.

I HATE unique spellings.
As someone whose name is "spelled wrong" it sucked growing up and correcting everyone, especially teachers. Even today, I lie when Starbucks asks me my name. My name is actually becoming quite popular but most people don't even know how to spell the "normal way".
PEOPLE, do not add random letters, especially a Y, to a name that it does not belong to.
