I'm hoping someone else has had this before and can help me decide if it's an "OMG doctor" situation or just a thing that happens.
When I walk in bare feet or flip flops I get this feeling right in the middle of my left foot. It's like a gentle pull on the tendon. The best I can describe it is that it feels like I stepped in gum and am having a hard time lifting my foot off the floor. Sometimes it twinges and is slightly painful.
This doesn't happen when I'm in flats or riding boots, so basically anything with arch support. Only when I'm in something like bare feet.
I went for a 3 mile run yesterday morning because I didn't feel it at all in my running shoes so like an idiot I assumed it was ok. I skipped lifting this morning because I don't want to strain it. Any guesses? Can I run again tomorrow?

I agree with dirtyred, sounds like the beginnings of plantar fasciitis. Definitely stretch your calves, ice your feet, and make sure your running shoes are appropriate for your feet and gait.
