Yes, it counts the two weeks from before conception. The first day of your last period is just an easy, uniform way to mark the beginning of the cycle/pregnancy. So yeah, you're five weeks pregnant, but you've only had the baby in there for three of those weeks.

This is because the medical field uses your last menstrual period date as the beginning date of your pregnancy which can be 2 weeks or more before you actually got pregnant. It's weird and confusing but just think that you get two free weeks of the pregnancy down without even knowing it!
It counts you as being pregnant from the first day of your last period, so on a "typical" 28 day cycle where you ovulate on day 14, you would be pregnant for two weeks before you ovulate.

Hehe, DH and I discussed this counting method this morning. I said "I'm almost 4 months pregnant." To which he responded "well, you were not really pregnant for the first couple of weeks." To which I reminded him "that's how all women count for pregnancies, so when a woman is 6 months pregnant, it's really 6 months minus 2 weeks."
I think it was one of those 'I can't believe it's been 4 months' moments for DH
