The city pass thing ended up working out in our favor for when my parents come to visit. I bought a 3 day pass and we have to see 2-3/day to make it "worth it" and that was totally doable for them. However, in Paris there weren't enough included attractions to make it worth it for us. I would plan out how many things that are included in the SF pass that you think you can see in a day then add up the costs to see if it'll be a cost saver. I'm not sure if the US ones are on sale, but I know that London and Paris are all 10% off right now.

Oh the Exploratorium is great if you like science museums. But it is way out of the way. Like, you have to take a cab, and it's not near much else so you end up having to call a cab to have them come pick you up. It's in the middle of a decent park quiet park space.
But Thor might be too young for science museums, but you're never too old!
I really liked Tartine but it was super crowded. I have no idea if there's a time there that it isn't.
There's an Italian restaurant also in the mission that @sfgal530 recommended. It was very good, I think about $100 counting one person drinking?

Ok. I just wanted to make sure cause 100 dollars for 2 people felt pricey and sort of... a la Toulouse Petit, which is a place I wouldn't really take Thor yet. It's a little 'too nice' to want to have a mess of crumbs under his high chair. :/
Not sure how you eat when you eat out ... I think that was drinks for me (1 or 2), one or two appetizers, entrees, and 2 desserts. It was our fancy date night for the month budget wise, but it didn't feel "fancy" in a Bay Area formal (men in jackets but no colllar) way. Sort of like a bunch of those new Capitol Hill restaurants that have a semicasual feel but still serve good & expensive food.
And definitely kids, they have high chairs there, etc.
I am glancing at the Yelp page for Flour + Water and seeing Yelp says it's not good for kids, what say either of you?

Imo, I think it's fine, especially since you said Thor is good in restaurants. Does he need a high chair? You could call ahead to see if they have them.
