That is a tough one. I would make sure I register at a physical store because there are some people who will want to grab a gift locally. The other store won't matter so much since it is an online option, pick the one with most of the things you want.
I have heard bad stories about Target, but check out your local target and find out about their return policy and how flexible they are. BRU return policy isn't the best. There are a couple Buy Buy Baby stores near me, but it would be out of the way for alot of people. We have a large BRU registry and a small Amazon registry (for anything not sold at Babies R Us & cheaper on Amazon).

Have you considered universal registries like BabyList or MyRegistry? You can add items from anywhere and at least with BabyList (which is what I used), all people have to do online is "reserve" the item so no one else buys it. Then they can go buy it from wherever they want that has the item, and you can add store suggestions for each item if up you find them in multiple places. It worked out really well for my shower.
The only issue is that you don't get the completion discounts, but you can always set up a duplicate private registry on Amazon and take advantage of a discount that way.
We are in the same boat. I have been really impressed with Buy Buy Baby, but none of our families have one near them. My side of the family has a BRU & Target, but DH's side only has Target. I've also noticed Target only has a few things we want actually in the store, and our families are not online shoppers. We'll probably register for a few things there, but hopefully we'll just end up with gift cards and diapers. I have a feeling a lot of people will also buy clothes.
