I've never been to Tokyo as a tourist before, and my SO is dying to visit. I finally got around to booking flights, but I have no idea what part of the city to stay in.
I really liked staying in Shinjuku. Lots of shopping, restaurants and bars, including the amazing Golden Gai, and a huge train station so we could get anywhere on any kind of train. We stayed at the Best Western Shinjuku Astina -- not super fancy but certainly nice enough for us.

We stayed with relatives, so I don't have a hotel recommendation, but we really liked the Shibuya and Shinjuku areas. There were tons of shopping and dining options in Shibuya, and the Tokyo Government Building with the awesome observation tower is in Shinjuku.
