I will be in SanFran in Sept, following a few days in the wine country. I'm looking for hotel recs for something not to pricey but still nice. Also, what is the best area to stay in for the average tourist stuff? And should we keep our car from Napa or is it not worth the extra $?

I stayed at the Chancellor Hotel (http://www.chancellorhotel.com/) which is located in Union Square when I visited San Francisco a few years ago. The price was reasonable and the room was great; no complaints here.
Union Square is the best area to stay in (Union Square East NOT West if you go the Priceline route). The Embarcadero would be my next rec, and if you must Fisherman's Wharf is also an option but a distant third IMHO.
If you want a good deal, Priceline is the way to go. It's an expensive city. No need to keep the car in S.F. proper. There are public transportation options and cabs; parking is a PITA and expensive at hotels.
I will consider priceline if we dont find a good deal, but we need 3 rooms (3 couples going) and I've never used priceline before but I'm assuming we'd have to book all the rooms under one booking/credit card to assure the same hotel... Is that correct?
Yep, you would, and I'm not sure how many rooms you can do at once. I had a friend use it to get 2 rooms for a trip and then I just paid her back for mine. But with Priceline you bid on hotels by area, so even if you got different hotels you'd still be close to each other.

another vote for the Chancellor. I really liked it - very quaint. But no A/C in the rooms. It wasn't a problem for us (we were there in October), but something to consider. Great location, good prices.
