Coming off a red-eye flight so we (2 adults) will not be well-rested. Hotel is about 1 km from Atocha. We'll be leaving the airport at around 11 am on a weekday.
I would take a cab. Super easy to get (just walk outside and look for the taxi line) and it is not far. I am pretty sure if you take a train you have to switch lines. A car service isn't worth it, the taxis are clean and safe and easy to use.

There is one airplane shuttle there but my parents said it took forever to pick them up. But on a different ocassion though they had better luck and service.
There is an airport bus that does stop at Atocha. It makes three stops and I think Atocha is the last stop.
The metro.. You would need to take three different lines so I wouldnt do that. You could take cercanias, the commuter train. I think it goes to Sol, the center of the city, but I am not 100% sure of that.
And a taxi. Shoild be between 30-40 euros. If you can get it after ten in the morning, probably better to beat the traffic
