I have limited equipment at home and am using dumbbells for shoulder presses, lateral raises, etc. In MFP it asks for the weight and I'm sure this is a dumb question, but do I put in the weight of one dumbbell (6 lbs) or the total weight of both dumbbells (12 lbs)?
I just want to make sure I'm recording my workout accurately.

Record it in whatever way it makes sense to you. MFP doesn't add any calories burned for the weight training section. It's just a log for your own personal record, so there is no accurate or inaccurate way to log it.
I don't track my weight training on MFP, I use Fitness Buddy. I input it the total weight because it's easier for me to track when I switch between dumbbells and barbells. For example, I switched bench press from dumbbells to barbell. I was using the 30 lb dumbbells, so I would input 60 lbs. When I switched to the barbell, the barbell is 45 lbs, and then I added a 10 lb plate on either side, making total weight 65 lbs. In my history, I went from 60 lb chest press to 65 lb chest press. Make sense?
