I like the multi-colored. Stone that is similar colors to the siding will just blend together. Some color contrast adds depth and interest. Here's some blue and gray siding with stone examples:
LOVE the blue siding. While I think both options work, I also vote for the stone that has more contrast. It really depends on what look you're going for. Some people prefer more muted, tone on tone.
I'd be tempted to pull out the reds or russets rather than the gray. Not a vivid red but more of a barn red or deep berry or russet. The charcoal gray would look very nice too though. It really depends on how little red and how much blue/neutral is in the stone when it's applied. If it's predominantly reds, I change my vote. I would want the door to contrast with and complement the stone, not blend in.

No I don't think that would look too light at all. The white trim on the house still pops next to the light colored stone.
