We are flying and have to take a pnp and infant car seat. I am thinking of gate checking the car seat and putting the pnp in the original box and checking it. We will only have to go one way with the pnp, I hope. Is this a bad idea? Other suggestions? Kid will be 16 months.
We check all of DS' gear before we go through security, even the stroller so I would do that with a PNP too. Besides, I don't think SW or any other airline counts baby items towards your luggage count.
Using the box for the PNP is not a bad idea for some dirt protection.
If you're definitely taking the PNP, I think your idea for transport sounds good.
If you're staying in a hotel you should be able to get a crib for the room, so I wouldn't bring it just for that. (You might want to bring a crib sheet for hotels, though.) Otherwise, could you borrow, rent, or buy one at your destination so you don't have to bring it at all? Both set of grandparents in our family got their own PNP-type crib, in part to encourage us to visit now, and in part as something of an investment for future grandchildren. I think both were less than $50, and we've already gotten lots of use out of them. It is nice not to have to schlep our own PNP (which we do occasionally still use and probably would also use some for a future child) when we go to either house.
Use the box and secure with a lot of duct tape. Pack the duct tape in case it ends up coming back. We got a spare basic pnp for my parents as it was easier than taking every time.
We rarely travel with PNP, because most hotels have one to use. But when we have we always check it with other bags. PNPs are not one of the free allowed checked bags for babies, so you have to pay

By the rules, you are correct. however, we've just called it a baby item and go from there. If you put it in the box, though you will probably have to pay for it. Didn't yours come with a bag?
I think only strollers and car seats are checked free. For what you'd pay to check it, can you just buy one there if you're staying with family and leaving it (for example I got a grace pnp at Costco for $50). Or ship one from amazon? I see a grace one for $60, that's worth it to me for not having to lug another price of luggage!
Just emphasize it is a PNP so that they count it as a baby item. Check SW's website and it will give you an exact list of what counts, but I'm pretty sure PNP is one of them.

I would check with the airline as to whether it would be free to check- we have DEFINITELY tried the "it's a baby item" route to get a PNP free, and lost. We have been told several times by different airlines that only strollers and carseats are free baby items, anything else you pay for.
We have also rented a PNP for like $10/week from a consignment shop near a relatives house as well. Might be a cheap option
