I bought some of the clear boot boxes from The Container store. My cobbler suggested just rolling up a newspaper or magazine to stand them up. Wish I had space to do that. May also be a good use for old magazines once you're done reading them.
There's a bookcase along the back wall and the bottom shelf is 2 high, which is just tall enough for my tall boots. I have them lined up there with rolled up magazines stuck in them.
I got one of these just a few weeks ago. I love it. I didn't have much use for our entryway closet (it's a weird shape and we only have a bunch of old coats in there), and since we're a no shoes house, all our shoes are at our entry level, so it worked out perfectly. www.bedbathandbeyond.com/product.asp?SKU=40203393

I store mine in the mudroom closet on the floor with cut up pool noodles to make them stand and keep their shape. The slouchy and short ones go in larger boxes on the shoe rack in the mudroom.
I have a shoe shelf on the floor of my closet, so I put my shorter boots under it and taller boots on the shelf, with wine bottles in them to make them stand up.
Right now they are just on the top shelf in my closet flopping all over the place, which I hate, but as soon as I can find those pool noodles in stores I am going that route. I never thought about the wine bottle thing. That's a great way to repurpose, and there's no shortage of wine bottles in my house!
I have a window seat with 2 humongous storage areas underneath. I have some standing up in there and then a few pairs are under my bed in their original boxes.
