The best meal that I've had in the city is at Bar Tartine. It's fucking incredible there. Most of the reviews online are out of date - earlier this year they got a new chef, who is Hungarian, and re-vamped the menu to make it Eastern European inspired. The meal was amazing - just really unusual flavors. H and I still talk about it.
It's not super intimate, so maybe not an anniversary dinner place, but you should go. Seriously.
Benu is the hot place for fancy dinners, but I haven't been and it may be hard to get reservations. If I had $400+ to drop on dinner today, I'd go to Coi.
Other restaurants I've enjoyed -- AQ (loud but good), A16 (if you like Dino, you will love this place), and Bar Crudo.
I haven't had a full meal at Michael Mina, but I'm a huge fan of the dessert tasting menu - very fun to sit at the bar and order it.
Sons & Daughters would also be a nice place for an anniversary dinner. Simple, delicious food in a really nice, small setting. Doesn't have the bells and whistles that places like Benu, Coi, Quince, etc have, but I really enjoyed my meal there.

Not sure where else we're going, this was definitely a last second trip. I need to talk to my friend there to see what the plan is, I defintely want to get some Chinese food.
