I always do my eyes before my face. So, eyes (primer, eye shadow, liner, mascara), then undereye concealer, then foundation, etc.
Are you putting concealer on your upper lids?
I do, but just to...equalize the canvas?
If you're having problems with creasing, you could go to Sephora and pick up samples of a couple different eyeshadow primers. Then you could see if you like the look with those as well and have less trouble with creasing.
I've never noticed a problem with different shades on my eyelids vs. the rest of my face since I use eyeshadow everywhere that I don't put foundation. But I can see the logic in your approach :-)

If you're having creasing, you should try an eye primer. You can probably also get by without concealer on your eyelids. Foundation will do the job of evening skin tone.
I do my eyes before my face to make sure I can clean up any fall out. Primer, shadow, liner, mascara. When my makeup artist friend gave me a lesson she did eyes hadow primer to avoid creasing then used my concealer to even out the skin tone on my eye, maybe try that?
