Some people have successfully kept CDing with yeast by using either grapefruit seed oil or tea tree oil in their wash routine. I'd go with prefolds and bleach until it clears if you want to keep CDing. Or disposables if you are OK with that. And sun the shit out of them.
Hi, queen-of-yeast in CDs chiming in here. We battled it so many times I'm a pro. :-) You will definitely need to use disposables. I'm assuming your question is strictly with how to treat the CDs, not the rash ... so make sure you keep using disposables for 1 week after the rash clears up, otherwise the lingering yeast will thrive in the CDs and reinfect (2 weeks if you want to be by-the-book). In the mean time, wash all CDs and wipes / wet bags etc. with 1/4 cup bleach (start with clean diapers for this). Rinse a few times.
I never had luck with grapefruit seed extract alone. I always resorted back to bleach. I've bleached my dipes more times than I'd like to admit and never had discolorations with 1 brand exception - thirsties. But all the other brands were fine.

Just to chime in... I don't CD - but one of my twins gets yeast rashes ALL THE TIME in the warm months, UNLESS we put a lot of J&J baby powder WITH ZINC (has a yellow top- sometimes hard to find, we have it on subscribe and save via amazon.com so we never run out) into his diaper (now underpants).
the other twin never gets it... some kids are just prone to it (my mom says my brother was ... which is funny b/c Gibby takes after my brother in so many ways so this is just another one of them!).
We use Nystatin cream (rx) to treat it, and try to prevent with the powder. He still gets it now that he's potty trained and in underpants full time... it's just a thing with him. My other 2 never have this problem.

Ditto to all of this! Bleach was the only thing that worked for us. I'd turn up the water heater, too (just remember to turn it back down). We used Calmoseptine cream on the rash and it worked really well.
