No, there haven't been more. Owner is giving new checks, DH is "too jammed up the next few weeks to do interviews," I'm still livid about the whole thing, but anyway...
Sudden panic - If his paychecks are bouncing, do we need to worry that his withholdings are messing up somehow? The only thing from his checks is taxes (fed, state, FICA), no other benefits. But, should we be worried that come next April, the IRS won't have what we think they have?

It's possible. I'm sure you can call and find out if taxes have been paid for each quarter.
We were contacted by the IRS in 2009 for our 2008 taxes, stating they never received tax money from my employer. After a lot of phone calls we found out the payroll company that my employer had been using had stopped paying everyone's taxes they were supposed to be withholding. We were still responsible for the amount but because it had happened to a lot of people the company I worked for ended up paying it for me (even though it wasn't really their fault).
If the checks are paid through a payroll processing company, they should be paying the taxes that are withheld, and the employer may just not have enough in the bank account to cover the rest of the paycheck due to your husband. I would check and ask to see records that it has been paid, or check with the IRS that the employer has paid in the payroll taxes.
