You're coming at a great time of year, before school ends so less crowds yet most fun things are back up and running for tourists and residents. Duck boats, Public Gardens will be back from the winter. Is it your first time here?
Before my next step - Rabia's in the North End is by far the best lobster roll that I've had here and everyone I've sent has loved it. Tons of scrumptious lobster meat overflowing the roll - it's not cheap, around $25 last season but seriously amazing. Bonus, you can sit by the windows to enjoy the beautiful weather and people watch. Comes with tons of fries and coleslaw.
The other place that I recommend for a less expensive lobster roll ($~$15 last summer) but very good and for a great experience is Sullivan's on Castle Island in South Boston. You can sit outside and enjoy the beautiful Boston Harbor. More later!
Modern Pastry in the North End for sure. Quincy Market for all the foods. The Freedom Trail for walking and history. I love the Boston Gardens a lot, very pretty. Easy access to Newbury Street for shopping and Boylston Street with the Prudential Center.
If you're into science, Boston has a completely awesome science museum and omni theatre. Day trips around Boston that are cool are Cambridge/Harvard Square, Concord or to some of the Gloucester beaches.

I have a list in a Word doc of Must See's and Must Do's. It started from a list that RockNVoll (she gets major credit for it!!) sent me last year for friends visiting and it grew from there once I started Airbnb. Totally agree with Doglove for Modern Pasty and Mike's Pasty which are both on Hanover Street, the main street that runs through the North End but I will also add Bo_va's to those 3, as well. I love it there because they cater to the residents, it's a resident fave (which I try to give recs for instead of just all tourist places), not usually the crazy line and OMG, the treats & food there - to.die.for. I purposefully added "_" b/c I don't want it to have a long line after being found out, LOL. It's a hidden gem amongst us here. The nicest people own it, too who haven't sold out, they just love making authentic Italian goodies. That, and Brico aren't updated onto my list that I'll send you but they should be the top of your list for North End! Brico has a great atmosphere, as well as homemade pasta (so good!) and incredible seafood dishes. You can check out the reviews on yelp etc... as it's reviewed highly, consistently.

There are 2 duck tour companies. I recommend the original as they are in the water longer but you can't go wrong with either. www.bostonducktours.com They close down in the winter but will be starting back up very soon for the year.

Quick answers - I love Atlantic Fish Company in Back Bay for lobster rolls and my BF is a huge fan of bringing his visiting friends to the Barking Crab. The Seaport is a lot of fun around that time of year and you can't go wrong with just strolling around the Downtown/Beacon Hill/Back Bay/Fenway areas. There are so many restaurants that I would recommend - what kind of food do you like?
The Duck Tours are fun for sure and a great way to get a view and history of the city. Boston has a large and growing beer scene so if you're into beer, I have tons of suggestions! There are some great historic beer walking tours and a new bus tour that's launching soon. Let me know what you're in to (history, wine, chocolate, walking, water, running, restaurants, small businesses only, etc.) and I can provide recs based on what you want to do. I LOVE Boston and think you will too!

I concur on Atlantic Fish and Barking Crab - both on my list! And, I've got Harpoon on there while you're in that area, too. So much to do and see here!
