2 kids, boys 4.5 and 3 at the time of the trip Tallish, 44" and 38"
3 year old definitely needs some sleep during the day, but may sleep in the car. Not really a stroller napper, but probably would if totally wiped.
Staying in San Diego proper, or close-ish. So somewhat of a drive, nowhere to nap.
High energy. We decided to wait another 6 mo at least on Disneyland solely because we didn't want everyone to get frustrated with waiting in lines.
We'd be going on a weekday in September.
Like Legos, not crazy about them.
It could be fun, but I'm worried about naps and lines. It should be a low-crowd time to go though. And we could sneak in a cat nap on the drive up, and then maybe rent a stroller if/when he got exhausted?
Are you staying in downtown? If so you will want to leave Legoland around 3pm to beat traffic going south on the 5. Depending on where you are staying the drive is about 30 minutes to/from downtown doing normal freeway speeds (65-70) with normal traffic. If you hit traffic at the 5/805 split it can easily be a good 60+ minute drive. If you get to the park when it opens you can probably let the youngest nap in the car on the way back to the hotel.
Legoland is closed on Tuesdays and Wednesdays starting Sept 13th and the water park is closed Mon-Fri starting the day after Labor Day.

We went to Legoland the week after Labor Day in 2014, and it was empty. Most kids were back in school, so there were no lines. We were able to walk on everything. It was great.
We went to LEGOLAND FL and your ages are perfect. It is not an all day/night place like Disney. You can be done in 6-8 hours. We also did not have to wait in too many lines at all during spring break.

This is good to know, we haven't decided yet, but I'm thinking somewhere closer to the beach probably on the north side.

Sure. It's so small you only need one day. You might want to consider staying in the hotel, it's really cute and totally themed for kids. We were just there on a weekday in Feb (after President's Day weekend) and it wasn't crowded at all. Practically no lines.
