So I'm going to bite the bullet and my son (4 yr) and I are going to go to WDW. We've done Disneyland several times and he loves it. Am I too late to book for oct/nov? Which is a better time to go? Recs on where to stay onsite?

Do not go during "Jersey Week"!! It is typically the 2nd week of November (6th-13th this year). Mid October has decent weather and the parks aren't too crowded (EPCOT does get super busy on weekends and can be busy at night b/c of Food and Wine). Or look into the week after Jersey Week but before Thanksgiving.
I like the Yacht Club if you want to splurge. Port Orleans French Quarter is nice if you are looking for a mid range price. I own at Saratoga Springs so I am partial to that DVC resort.

How bad is Jersey Week? We were thinking about going that week, because my son's school is closed several days that week (we're not in Jersey, so I guess it's a coincidence). It's probably our only opportunity outside of other busy times like spring break and Christmas.

You'll be fine that week compared to peak school vacation times. Absolutely pick that week over Christmas and spring break.
We did the week after Jersey Week last year, which was the week before Thanksgiving. It was great. Crowds were fairly low, weather was mild, and the Christmas party and decorations had started so we could do that too.
We went 10/26 - 11/1 2015 and while it felt crowded to us, we've never been during peak times.
I will say, it was hot AF that week. We are delicate flowers, and DH and I decided that next time we go, it'll be in the dead of winter.
It was much warmer than usual last year. That would normally be a pretty nice time to come.
As for the 'dead of winter'......that would normally be a couple of days in January or February. Last year we had 'the two days of winter', but this year we had a couple of weeks here and there, seperated by hot weather. It was stupid.
DH always asks the cast members in the World Showcase how long they have been here and what part of their country they are from (they looove him). Last year it was hilarious, because many had arrived just in time for 'the two days of winter', and referred to them as such.
We just booked our first trip to WDW for late October. We are staying onsite in a budget resort. The reviews seems pretty decent on it - but the luxury resorts look much much nicer lol.
