Not sure what your budget is for hotels. But I would recommend: Liberty Hotel - very hip/ modern but not downtown but close to the T Boston Harbor Hotel Fairmont Copley - very centrally located, close to Newbury st.
As far as activities I would do a duck boat tour, maybe freedom trail walk, brewery tour/tasting at Harpoon.
I love the Liberty Hotel, you can easily access the T and its very close to Beacon Hill and walkable to the Copley and Newbury St area. Their restaurant Scampo is very good.
I don't know what days of the week they are exactly but I really love the tea that they have at the library, the Isabella Stewart Gardner museum is very cool (little further out off the green line), a duck tour is touristy but a fun way to see the city, and I love exploring Beacon Hill.
The Loew's Back Bay is my favorite but it might be out of your price range.
I've also done the Marriott Copley Place (aka the murder Marriott) and the Courtyard. I wasn't a big fan of the Courtyard--it was pretty no frills and just didn't like the vibe--but there was nothing 'wrong' with it. The Marriott Copley Place is so well located--adjacent to a mall with loads of shops, Starbucks basically in the lobby, so close to the T and still walking distance to a lot of places where I'd meet up with my friends.
Oh, and food? Go to the Met for brunch and get a bloody Mary with a cheeseburger on it and some delicious fries for me. They are fairly kid friendly there and especially if it's nice enough to sit outside. There might be a wait but you're right off Newberry so it's not like you can't walk around a bit.
J loved the children's museum--there is a specific toddler area that was fantastic--and also liked riding the T. She also liked the Boston Public Gardens and Boston Common quite a lot. Bring cash so you can to the carousel. The park in the Common is good for that age and there's a fun wading pool if Cora would fancy it.
Flour Bakery is scrumptious for sandwiches and pastries (and vanilla bean rice krispie treats, be still my heart!).

A lot of my local friends also really like Tico for tacos--it was meh for me but they go there ALL THE TIME. I did enjoy Lolita's for the spectacle of it. I mean, grapefruit palate cleanser with tequila poured on it and cotton candy plus temporary tattoos brought out with dessert? That shit was entertaining.
Oh, I also have a fabulous Airbnb recommendation in the South End, walking distance to the Back Bay T (and Flour bakery, lol). It's usually over $200 though.
Love the Liberty. I see others have made the same recommendation. Not sure if it's MMM though. They had a Bloody Mary Bar on Sunday when we went. Like add your own toppings!
