Over Thanksgiving is super crazy busy, just a warning. Crowds are high until the Monday after. You probably won't get a ton done in one day, so honestly, I would just do two days at MK so you don't feel like you miss anything major or are cramming things in.
I also like the two days at Magic Kingdom idea. We wound up spending way more time there with my 2 year old DD than we originally planned and could have spent more.

Unfortunately it's the only time we can go so I'm hoping to make it work.
We were in the Magic Kingdom on Christmas morning in 2012 and I can't imagine it being any busier than that. I've never seen so many people, elbow to elbow every step.

If the weather is nice maybe have your 3rd day be a pool day or you could check out Blizzard Beach. They have a little kid area that your LO can play in.
