H and I are planning a trip for early spring and other than the zoo we're not sure what there is to do there? We're also considering splitting the time between SD and San Francisco... so rec's for there would also be appreciated!

What kinds of things do you like to do? There's a lot to do. There are museums and theater (opera season starts in the spring) Spring is the perfect time for whale watching off Point Loma, or sport fishing from the same area. If you're outdoorsy there are trails and kayaking, and you could do a daytrip to the desert. If you like animals there's the zoo, safari park, Sea World, Sea Life Aquarium, and Birch Aquarium. If you're drinkers, San Diego is home to more microbreweries/craft beer than almost anywhere in the country. It also has its very own "wine country" in nearby Temecula, and San Diego County does boast a few of its own wineries as well.
Balboa Park, see a few museums, visit the Spanish Village artist colony there and have lunch at the Prado. See a play at The Old Globe Theatre. Balboa Park is right next to the zoo.
Tons of boutique shops and good eats in the Gaslamp District downtown.
Sea World if you like sea animals.
Water sports in Mission Bay, or sailing in San Diego Bay. Take a Hornblower cruise (2 hour or dinner options).
Go to Little Italy for gelato, shopping and Italian food.
Sea Port Village is tourist trap, but as long as you know that go and have a good time. It's on the waterfront with great views afew cute shops, places to eat and walk down the waterfront to the Midway Museum, an aircraft carrier that you can now explore.
See the beachfront town of La Jolla. Have lunch at George's at the Cove on the upstairs patio for an amazing view. Go the the We Olive store for happy hour and great olive oil and balsamic purchases. Birch Aquairium is in the area.
Hike Torrey Pines State Reserve. Beautiful scenery and worth a half day! You could do this combined with visiting La Jolla.
Old Town State Park for shopping, histroy, food , etc.
Like Sarabear mentioned I would try to spend some time in La Jolla. The downtown area of la jolla is really cute and has some nice restaurants and shops. We really enjoyed our dinner at whisk and ladle, and you won't regret it if you get there for happy hour where several apps are half off. They also have a sister restaurant with good sangria specials at happy hour but the name escapes me. If you enjoy beer you can also drive to the beer highway and go to places like stone brewery (there are plenty of breweries that are closer to San Diego though). Why San Fran and San Diego? They seem pretty far apart, I am guessing you'd be flying right? There is so much to see in both areas that you might want to make it two separate trips.
Ooh, yeah! Totally forgot about the beer. If you love beer look into doing a brewery tour. Easiest way for a non-local to do it and be safe with a driver.
