I know this is a hot topic around here lately, but we narrowed our hotel choices down to 2. The price is pretty much equal for both. It would the be Superior rooms, no breakfast included at each.
I voted for number 2 because number 1 will end up being a decent walk to a metro stop. It may not seem far, but when you are coming home from a long day of walking around, the walk to the hotel from one of those metro stops will seem really long.
Personally, I'm not a fan of either location. I think there are many better out there.
I voted Saint Louis. That location is great for checking out the nearby arros; like Germain and Latin quarter, which are both fairly busy at night. Your closet metro would be Pont Marie, which isn't really a great hub, but it's not too far.
Like penguin said, neither are really great location in regards to Metros.

?? It's 4 minutes from Sully-Morland on the line 7 and less than 10 minutes' walk from Saint Paul on the line 1. When I'm in Paris as a tourist, I find that I use the 1 the most, because it's a nice route to walk in either direction and then hop the metro back.
I voted for the first, because even though it's really close to a few metro stops, I never find that I have much use for the 6 or the 12, and personally I really don't like Montparnasse. I stayed there once for work, and I really don't think it feels much like the rest of Paris. Too many big modern buildings, too much traffic, too much bustle. Staying in the 1er isn't great either (too quiet at night), but at least it's an area with a lot more character and history.
I lived in Paris for two years. Without a doubt I would choose the hotel on Ile Saint Louis. Montparnasse is one of my least favorite areas. It is filled with large modern office buildings and not very pretty as compared to the rest of the city. I would avoid it.
You can walk to so much from Ile Saint Louis and as another said, you will get the most use out of metro line 1.
