Across from each other, usually, unless we're in a silly mood. We did the same side thing early on, but after almost 13 years, touching feet is enough for us when we eat out.
If it's a booth, we sit across from each other. If it's a table, we sit next to each other (as in, he's either to the right or the left of me, not across from me).
We sit across from each other in a booth, if it's a table with 4 seats than we sit side by side. I dated a guy who always wanted to sit on the same side of the booth with me and it was awkward.

We sit across from each other if it is a a booth, if it is a table then usually still across from him but if we are out with other people I try and make sure that fi is sitting on the outside if possible because he is left handed so he has more room.
ETA: I always think it is odd when it is a couple and they are sitting next to each other in a booth.
Actually, I think we have sat side by side once or twice when there was some really great people watching going on. That way we could talk about them without anyone overhearing. lol

Almost always side by side, unless it's not possible. As for why, I don't really know. We just got married & before then, we'd only see each other once a week. So, I guess we wanted to be as close as possible??

We always sit across from each other if it is just the two of us. It makes the conversation better. If we are out with other people, we always sit next to each other.

We sit across from each other.
I was a waitress for years and years when I was younger and the general consensus amoung the servers was that when couples sat next to each other in the both that one, or both parties, was having an affair.
